You've pretty much covered it. The thermometer is an indicator of activity. Logging into your farm every day will eventually increase it to green. There's no quicker way.

Does the longer you stay on the game help it turn green faster?

It might, we aren't really given a whole lot of information on it. Seems that regular log ins and activity might both be factors, although I cannot imagine a lot of activity in one day would really get anyone out of the red. Daily logging is the primary for sure.

    * Why does one of my neighbours have a flashing red thermometer?

    This thermometer indicates farm activity.
When it is green, the player is active, logs in regularly and farms regularly.
If it is red, the neighbour isn't playing as regularly, and his/her thermometer, after having dropped to red, will start flashing.
Then, finally, he/she will end up dropping off your list.

My baby farm drops into the red occasionally, I'm embarrassed to admit. You can boost it back up into green in just one day. It's all about being active. All you have to do is harvest any trees and animals that you have out, and plant some short timed crops and harvest a couple of times, and before you know it-- all green again. :) Good luck with it.
